It just looks nicer to me. Plus, Emilia rids the name of the Amelia Bedelia and the disease references. Both pretty names, but Amelia is getting common, while I don't think Emilia is.
I adore Milly. It's really, really cute. =D
Emilia Madeline (MAD-uh-line, not like Madelyn) springs to mind, but I do like your combos, except for the fact that I dislike Clare.
