Nelly on its own is a pretty darn cute. So is Nell. I find Nell so much more creative, original and refreshing than any of the names it could be short for. Just sayin' that right now.
BUT, I also think these could work:
Helen / Helena / Helene
Eleanor
Ellen
Cornelia
Penelope
Leni / Lena / Lennie / Lenny (via the backwards form of Nell - yeah that's right, Nevaeh style)
