I love the name Anastasia, and this is also how my husband pronounces it -- based, I think, on how he heard it pronounced in Austria and Germany.
I think it would be fine to use the less-known pronunciation; people who know you well will say it correctly. However, I would only use it if you aren't going to feel annoyed by people who know less well defaulting to the more common Anna-stay-see-ah pronunciation.
Luckily, both pronunciations are quite pretty. :)
