I don't think it's too associated with Game of Thrones because it's also been used on other popular characters and it's very close to Aria.
Aya doesn't remind me of Arya at all because I use rhotic R. And I think someone putting Arya into Katakana would do アーリヤ or maybe アーリャ, but not アーヤ or アヤ.
I prefer Arya because it's longer and looks more complete (and I prefer Ayano or Ayako to Aya for the same reason) but Aya sounds good too.
