I prefer Samuel. I have positive associations with Sam. It is simple and overused, but it makes me think of a good guy.
I like the meaning of Samuel better than the other two. Jacob's meaning "supplanter" and Thomas meaning "twin" aren't particularly interesting to me. Plus the Biblical Samuel was a wise prophet character while Jacob was rather ruthless and shady.
