It's technically my favorite boy's name, but one I wouldn't use. I love it and Nikos is fantastic. :-)

That's cool! :D Niko's definitely my preference today, but Nikos is a cool option, too.

I think it's great and Niko could definitely work as a nn. I think it's much better than Nick, Nicky, etc... Especially since I seem to recall you'd use the nn's Morph for Morpheus and Ptolly for Ptolemy.
With that in mind, Nikolaos nn Niko, doesn't look strange on said list as you say yourself. Fits quite nicely actually.
ETA: Spelled Nikolaos as Nikolaus, even having the former in my head as I typed.
