I guess I would choose the spelling on the basis of what you think this character's parents were like.
If they were highly educated traditional people, especially if they had Irish ancestry, they would undoubtedly choose Brendan because it's the more traditional spelling.
If they didn't fit the above description, they'd have a better chance of choosing the spelling Brenden.

Not sure why but I prefer the use of just the one vowel, esp. as it sounds the same when pronounced.
