Congrats!
I like Anthony James, but not that much. I don't like James as a middle name, though I adore Anthony in general.
Skylar Polly is beautiful! However, I'd replace Skylar with another modern name, like Arianna, Autumn or Hayley.

As much as I like my nephew's name, (admittedly more than my niece's) I can see your point with James. It's definitely overused as a middle, even though it's an honoring name as well, after an uncle of ours that my sister had a close connection with. She had always planned on using it for a boy. (:
